【Story】

　　本作品舞台設定於前作一萬二千年後的世界。
　　作為普通市民的阿馬塔?空，在播放《Aquaria舞動於空》的戲院中遇到看一次就迷上電影的御子乃?鈴白，二人後來亦因為這個話題而開始到城中閑逛。這時候，Altair界的墮天使族向他們生活的城鎮進行兩年來幾乎沒有停過的攻擊，不同的是今次出現了新型機械天使，令人類一方——由聖天使學園學生操控的機械天使Aquaria沒法招架。戰火很快波及到剛剛認識的二人，阿馬塔在危急關頭使用身體潛在的Element能力飛走，卻又突然被Aquaria系統選中為Vector Z駕駛員……
